Replace 500GB-HD with Dual system of 240GB-SSD & 1TB Hybrid Drive?

I have a Late 2011 13" MacBook Pro.
I currently have an internal 500GB hard drive (5400RPM) that I want to remove and replace with a Dual Hard Drive System.
I have bought a 240GB SSD which I plan on putting in the HD bay, and a 1TB Hybrid Drive which I was going to put in the optical drive (using a drive caddy).
I want to use the SSD as the system (application)/ boot drive, with the Hybrid being the media and file storage hard drive.
What I would like to know is how to handle the software side of the set up. I can't simply clone my current HD onto the new SSD as it is half the size.
I have bought a USB enclosure so know that I could install the SSD and Hybrid, and then boot externally from my old 500GB HD, I just don't know what to do from here.
Basically any help with this would be greatly appreciated!
