The first thing I would try is rebuilding the database. It’s not too hard and is worth trying with problems like this. Have actually tried doing the software update over USB? Sony has guides on their website that shows you how to update with a USB (https://www.playstation.com/en-us/suppor...). If that fails, then you would have to replace the HDD. You will need to reinstall the firmware, but a guide can be found on Sony’s website for that (https://www.playstation.com/en-us/suppor...)
